Grease muffin tin. In a medium bowl, whisk together milk, yogurt, lemon rind, and juice; let stand for 5 minutes. In seperate large bowl, combine flours, baking powder and soda, salt and nutmeg. Whisk sugar, egg, applesauce and vanilla into milk mixture. Pour over dry ingredients and stir just until moistened.
