Saute both in a large pan with the olive oil until onions start looking clear. Add the beans, tomatoes, chillies, cilantro, 1/2 of lime juice, and spices. Allow to simmer for 1-2 hours (until the beans are done).While bean mixture is simmering, cook desired amount of rice. Mix in the remaining 1/2 of lime juice into the rice when it's done. When beans are done, mix in rice. Spoon into tortillas and add cheese.
